Okay, so my GSXR-750 is a 2002 fuel injected. Its bogging down bad, especially in low rpms, and sounds much different than it should, its a deeper sound with no throat to it. I have changed oil, and checked and cleaned air filter. I have no idea what could be causing this, and pulling the plugs is my next step. Does anyone know what could be causing this?

define low RPMs... any bike will bog below 3k or so. Mileage? mods?

Is this while the bike is idle or in motion?

Try fresh plugs.

Definitely need to check the fuel filters. It only happens while in motion, bike revs fine in neutral but still doesn't sound right though. And anything below 5000 rpms, but it is getting progressively worse.
i think there is a filter built into the fuel pump, so you'll need to remove the tank and pull the pump. Friend of mine had an older model GSXR1000 who had an identical problem to what your describing here. We pulled the pump and the filter was covered in gunk, THAT was the problem. Ran fine after we fixed it.

any way to clean the filter or would it be best to just replace it?
Im not sure on your bike, but on some of them, the filter is actually built into the fuel pump. His had so much rust and other crap pulled into it, there was no way to get it all out, and he got another one off ebay relatively cheap. You just need to pull it and inspect it good. If its just crap thats on the outside of the wire mesh, you may be able to just clean it off and get away with it, IF that is indeed the problem.

yea...this is the first time ive ever pulled my bike apart this far down, my dad owns an automotive shop so i can work on cars all day long, but i dont know of any way to diagnose bikes like this or how to narrow down problems other than just trial and error.
i was like you. I grew up working on cars, even went thru automotive school. Got my first streetbike 10 years ago and was intimidated about working on it. There really isnt much difference in the two. If you know how to work/diagnose cars, bikes are basically the same.

Replace the internal Filter with a new one.. They can be replaced at a dealer if you want to get raped or AutoZone.... Just go Match it up i the filter section on the back wall... The biggest thing is to make sure when you put the pump back in that you tighten all of the bolts back up in the correct pattern. There is a sequence you need to tighten them at 2lb tourque or else it will be leaking...The sequence can be found on the gixxer forum I am sure...
